in の後は名詞・代名詞、関係代名詞which 等で　関係副詞where は来れません。

where以降は副詞節となりますので、その場所に／へ、という意味をもともと含むため、IN は不要と言えます。

単純には、the place in which SV とか、the place where SV となるはずで、

in がきたら where ではないということにはなります。

ただ、質問者は関係副詞 where は先行詞を含む ＝ the place where となることができることから
in the place where → in where ... と考えたような気もします。
しかし、in the place where の意味となるなら、
in もとって、where ～だけで表した
... the book back where it was found が正しいです。

関係副詞 where 節は、先行詞があれば、先行詞を修飾する形容詞節、
先行詞を含めば名詞節です。
関係副詞だから即、副詞節というものではありません。
実際、how 節や why 節が副詞節になることはありません。

関係副詞の「副詞」の本当の理解をしている人は少ないです。

しかし、when/where については、即、とはいかないまでも、
結果的に when/where 自体が副詞であることから、

the placeがない場合はin はいらないので、

Put the book back where it was found.
にかきかえることができます。
