A dog is a fairly loving animal, but if you train it to be an attack dog, the meanness with which it is treated deliberately changes the behavior of the animal.

『the meanness with which it is』の意味と文法が分かりません。

動物が意識的に厳しさをもって扱われる。
treat ～ with ～は、よく使われるコロケーションですね。

meanness を主語にするため、meannessを先行詞とする関係代名詞whichを使って、
"the meanness with which it is treated deliberately"までが主格となります。意味は（若干意訳しますと）「意識的に振舞った厳しさ」。それが、動物の行動をchengeするということですね。

　関係代名詞を用いた英文は、２つの英文に分けることができます。

(1) it(=the dog) is treated deliberately with meanness
(2) the meanness changes the behavior of the animal

　「with＋名詞」は副詞の働きをしますので、「卑劣に」という意味の「meanly」と同じ意味を持ちます。

　「deliberately」は「目的意識を持って」という意味ですから、その２つの意味を合わせれば、（１）の英文は「犬は卑劣な目的で訓練される。」という意味で理解することができます。

　（２）は「その卑劣さが動物（犬）の行動を変える。」という意味です。

　この（１）と（２）の英文を、「the meanness」を先行詞とする関係代名詞を用いた英文にします。

(3) The meanness which it is treated deliberately with changes the behavior of the animal.

　しかし、前置詞の「wih」は先行詞（または関係代名詞のwhich）との結びつきが強いのでwhichの前に置きます。

(4) the meanness with which it is treated deliberately changes the behavior of the animal.

　これがお尋ねの英文です。

　訳は、関係代名詞が導く節と先行詞の部分を「条件を表すように意訳する方が自然な日本語になりそうです。　

　「犬が卑劣な目的のもとで訓練されたなら、その卑劣さがその犬の行動に影響を与えることになるのである。」

「犬は殆どが愛情深い動物である。しかしそれが攻撃犬（警察用などの）として訓練されると、故意に意地悪くとり扱われるので、その犬の態度が変化する。」

『the meanness with which it is treated deliberately』=it is treated with meanness deliberately and change---

従って、関係代名詞whichの先行詞はthe meanness　で文を少し短くして文体を簡潔にしてます

＞卑劣な扱いをそれは受けている
で、
the meanness を主語にすると順番が変わりそれを補正するのにwhich
がきます。
3.the meanness 2,with (which) 1,it is treated

つまり
扱われる時の故意の卑劣さによって動物の性格は変わってしまう。
という意味です。

意味上の文の区切りを勘違いされてるのだと思います。

スラッシュを入れてみると

A dog is a fairly loving animal/, but/ if you train it to be an attack dog,/ the meanness with which it is treated deliberately/ changes the behavior of the animal.

ということで、the meanness with which it is treated deliberately
までは意味上ひとまとまりで　with which の部分は典型的な関係代名詞の用法です。
