★what is a breakthroughの部分の意味

whatは先行詞を含む関係代名詞なので、what = the thing(s) という関係があります。そこで、次の文を置き換えるとーー
What is a problem for one person is not necessarily a problem for someone else.
= The thing that is a problem for one person is not necessarily a problem for someone else.

これと同じように、what is a breakthroughという部分もthe thing that is a breakthroughと言換えられます。
Researchers from Japan and the U.S.have made what is a breakthrough in developing embryonic stem cell.
＝　Researchers from Japan and the U.S.have made the thing that is a breakthrough in developing embryonic stem cell.

この文だと断定的なので、they believeを挿入して

これだと彼らがmadeしたのはbreakthroughだということになってしまします。そうではなく、なにやら作り出したわけで、それが大発見だというわけです。一生懸命にbreakthroughを作ったのではなく、何かモノを作ったのです。それをwhatで言い表しているのです。

では意味が異なってきますね。

日本と米国の研究者は、ＥＳ細胞を発達させることに関して進展させました。　でしょうか。

日本と米国の研究者らは、ＥＳ細胞の成長に関する進展を信じていることを表明しました。

what they believe is a breakthrough in developing embryonic stem cell.　において
what they believe 　＝　 a breakthrough in developing embryonic stem cell.　と等しいので
「彼らが信じている何か」　というのは　　「ＥＳ細胞の成長（開発）に関する進展　」　のことを言っているようです。
