上記を、「指紋が見つかった」に意味を変えたなら、
There were found fingerprints.
でいいでしょうか。

こんにちは

英語としておかしくないのは、

The fingerprints were found.

です。

しかし、テストなどで、There were から始まっている場合は、

There were found fingerprints.

でもOKだと思います。

意味としては、前者が[指紋が見つかった]に対し、後者は[見つかった指紋があった]になります。

間違ってないですが、言わないと思います。逆に、
There were (the) found fingerprints.
「例の発見された指紋が（こんなところに）あった」
のような意味に感じられ誤解を生むんじゃないかと心配します。No.1さんの文章の方が良い思います。
文脈次第かと思いますが、あっさり
There were fingerprints.
といってもいい場合もあるのでは？

このような表現は使われません。

以下は使える表現です。

Fingerprints were found.

There were some fingerprints found.

There were many fingerprints found at the scene of the crime.

We found fingerprints.
