There is no or few hotel with hot spring bath in Kyoto city.

I recommend Ogoto (雄琴温泉) in Otsu city, Shiga Pref.(在 滋賀県大津市)

You take local train for JR Kosei line（JR湖西線） from JR Kyoto station（JR京都站）about 20 minutes and get off at JR Ogoto Onsen station(JR雄琴温泉站) .
