が最も自然だと思います。
　What is the color of your eyes?
　What is the color of your sister's hair?
も可だと思います。
　What color eyes do you have?
　What color hair does your sister have?
も使えると思います。
　What color do your eyes have?
　What color does your sister's hair have?
はほとんど用いられないと思います。
