で合っていますか？
differenceを使うためにはbetweenが必要だと思いますが
betweenとinを続けて使っても良いのでしょうか？

論文のタイトルでしたら

Behavioral differences between molecules dissolved in pure
water and those dissolved in alcohol

Behavioral differences は
Behavioral differences between dogs and wolves　の様に使われ
ます。

dogs　を　molecules dissolved in pure water、
wolves を　those (molecules) dissolved in alcohol
に置き換えるだけです。

between と in の組合わせの問題ではありません。

とか

にしましょうか。

どの「純水に溶解した分子」や「アルコール内に溶解した分子」なのかを既に特定していなければ「the」は入れるべきではありませんね。

『純水とアルコール内に溶解した分子の振る舞いの違い』 の英訳は

The difference of the behavior of the molecules between dissolved in pure water and (in) alcohol.

とするのが正確です。（なお化学物質の場合は普通solveではなくdissolveです。）
dissolved between in ~ としても間違いではありませんが、このような文の構造ではbetween dissolved in ~　のように普通はします。

in between は　in とbetweenが一まとまりで　『～の合間に、』という意味でよく使われるので、ご質問の dissolved in pure waterのinとは違うので、dissolved in between ~　とすると変に響きます。
