in many ways が挿入句です。

in の前にもカンマがあったら読みやすかったかもしれませんね。

今はカンマを省くことが多いです。

もしかすると、この書き手にとっては、挿入句は明白だけれども、それより、一息置きたいと思って、カンマを付けたのかもしれないです。

その先を読んでみないことには詳しいことはわかりませんが、とりあえずは、「many ways the response ～ 」つまり「the response ～ の数ある方法」なのではなく、「いろいろな意味で、the response ～ 」と読ませるためです。

副詞、副詞句などが文頭に来るときはその副詞（句）のあとにカンマを置くことが基本です（たまに無視されることはあるかもしれません）。

例えば、
At the moment, no one is talking to me。

At the momentという副詞句が文頭に来て、そのあとカンマが置かれています。
お示しの文のthat節はもともと独立した文をthatでひとくくりにしたものすなわち、
In many ways, the response to large natural disaster is similar to the response~という文をthat節にしたもの。

もちろんIn many waysが文頭に来ているのはこのケースは少しイレギュラーで、他の回答にもありますように強調されているような感じです。
