まず、with は association とつながっています。

by association with ～で「～との関連によって」

そして、
and therefore (linked to the words ...) by association with ...

「潔い」という言葉は「潔白」や「清潔」（どちらも pure の意味）と結びつき、
しかも、それゆえに、cleanliness という概念と関連して（「潔白」や「清潔」と結びついている）

　　　　　　both of which mean pure,
　and therefore by association

このように書けばわかりやすいでしょう。

というわけで、(2) の "by association" は挿入句で「連想によって」ということです。
そしてそのあとの with は、そのずっと前の（1行目の）linked につながっています。

というわけです。
