全く同じ表記で複数の読み方があるのが日本語の特徴です。

「流行る（はやる）」「流行（りゅうこう）」だけではありません。

生：
生きる（いきる）
生む（うむ）
生える（はえる）
生（なま）
生す（なす）
生業（なりわい）
生活（せいかつ）
一生（いっしょう）
生粋（きっすい）
…など

地道に覚えるしかないですね。

I don't think there's any logical reason for that. I guess that a

g time ago someone thought it might be cool if people would learn to pronounce "流行って" like "hayatte." And all other people thought that it was a good idea and just followed suit.
