これが、

～three times at the rate of ...
～at the three times rate of ...

にならないのはなぜでしょうか？

• at の目的語は rate なので、at the rate of とくっついていれば分かるのですが、なぜ倍数が間に割って入るのかが分かりません。

①　～at three times the rate of ...　→　ある何かの具体的な割合（これが the rate) の３倍ということなので three times は the rate の前に置きます。

　あくまで３倍なのはthe rate で at the rateではありません。
②　～three times at the rate of ...　→　①とは違う意味になることがあります。
③　～at the three times rate of ...　→　こういう何倍の~times の使い方はしません。　これも①と同様３倍なのは、ある何かの具体的な割合（これが the rate）の３倍ということなので the rate　の前に three times の前に来ます。rateの前には起きません。

それぞれ具体的な文例で示すと違いが分かりやすいと思います。

①　That kind of accidents have happened in this town at 3 times the rate of the national average.　→　「その種の事故がこの町で国の平均の３倍の率で起こった」

②　That kind of accidents happened in this town 3 times at the rate of the national national average.　→　「その種の事故がこの町で国の平均の率で３回起こった」
