It's nothing to do with you (君とは関係ない＝It's not your problem )
に関し、現地のアメリカ人から、下記のように注意されました。

It has nothing to do with me. 
→ここでは “It has”を”It’s”と省略できないので、注意してください。

これはこの Phrase のみの事でしょうか？
もし、そうならなぜでしょうか？
It's にするとIt is に間違えられるからでしょうか？

もしそうなら、It has ~ はすべて省略形の It's は駄目になって
しまいすよね。
It's been a while は　It has been ~ でなくてもＯＫですよね。

It has ~ も It is ~ も　It's ~ となりますが、～にくる品詞、たとえば過去分詞だったっり名詞によっては変に聞こえる場合があります。

貴方の最初の質問点、It's nothing to do with you. についてですが、「関係ない」の意味の have nothing to do with はとてもよく使われるフレーズですが、　 It's nothing. だけでも「何ともない、大したことはない」の意味でよく使われる表現です。　なので　It's nothing to do with you. とはしないで　It has nothing to do with me.　とします。　ただし　It's got nothing to do with me. という言い方はよくします。　google で "It's got nothing to do with" を検索すれば60万件以上ヒットします。　もちろん It has got nothing to do with me. のことです。

最後のご質問点、
It's been a while は　It has been ~ でなくてもＯＫですよね。　→　その通りOKです。

現地のアメリカ人の方は、"It has nothing to do with me."の場合は“It has”を”It’s”と省略できないと言っておられるわけであり、すべての場合とは言っておられません。

ところで、"It's nothing to do with"という表現はイギリス英語的であると考えているNative E. Speakerが多いようで、米国人にとっては違和感のある表現と考えている人が多いようです。ただしイギリス英語でもあまり使わないと言う人もいるようです。

I have only heard has nothing to do with, never is nothing to do with, in AmE. Perhaps the is expression is primarily British (the article you cite is British).
However, this Ngram suggests that the is expression is rarely used even in BrE.
