Although exactly what happened to Rapa Nui society is still a mystery,the idea that the
inhabitants were to blame now appears doubtful

blame の目的語がわからず、訳がわからない状態です。

すみません、関係代名詞節ではなく現行文法で言う同格ですね。

blame に目的語はないです。この blame は自動詞です。
the inhabitants were to blame だけで文の要素を備えています。

つまり、the idea を that節が補って「という考え」と言っていて、No.2 の最後に書いたような意味になります。

blame の目的語は the idea です。

関係代名詞の構造はご存知でしょうか。

カンマ以降の the idea that the inhabitants were to blame までが主語です。そして関係代名詞節を含んでいます。

blame の目的語 the idea が先行詞として前に出ているというか（that が関係代名詞ですが）関係節に修飾される形になっているので、自然とその修飾語句のなかには抜けているわけです。「その居住者たちが非難する（「される」の可能性もあります。to blame の主語が us や people など文脈から分かり切っている場合、明示しないからです）ことになった考え」

now は副詞。
appears がこの主節の述語動詞（メインの動詞）で
doubtful は主格補語、つまり主語の the idea that the inhabitants were to blame について述べていて、これが「疑わしい」と言っているわけです。

「居住者たちが非難する（される）べきだという考えは今となっては疑わしい。」
