これほど書物が氾濫する今、本当に価値のある一冊にめぐり合うことがだんだんむずかしくなってきているのは間違いない。

最初の文はこんな感じで大丈夫でしょうか？
以降の文はどのように英訳すればいいでしょうか？

(1) この場合は、with～による付帯用法を用いて、「これほど書物が氾濫する現状においては」と解釈すると英語らしくなります。
(2) 「氾濫する」は、flood the shelvesという表現で表すことができます。このshelvesは本屋の棚のことです。floodは、「洪水」です。
(3)　「間違いない」は、certainlyという一語で表すことができます。

With so many books flooding the shelves nowadays, meeting a book really worth reading is certainly becoming more difficult. 

後半のmeeting a book really worth reading is certainly becoming more difficultは、it is certainly becoming more difficult to meet a book really worth readingでもOKです。

三番です。簡易バージョンです、簡易バージョンでもこちらの方が質問者の「本への想い」をより深く表現しているのではないかと。

At seeing old and new books highly piled at bookshop, I

old and new booked highly piled -→ 本屋に山と積まれた情景を少しでも具体的に
sometimes -→ always に変えても結構です。
hopeless - helpless ご自由に変えてください。
「段々難しくなってきているのは間違いない」=この部分は完全に意訳しました。

ex) Now that enormous number of books overflow, it must be true to meet(find) a book with real worth reading has been getting difficult gradually.

「氾濫する」を意訳していいか，きちんと書くべきかはよくわかりません．僕は質問者さんのように意訳していいかなとは思いますが．「これほど」というニュアンスはmanyの前にsoを付けて表せると思います．

間違いない　→　there is no doubt that節
めぐり合う　→　encounter
だんだん　　→　比較級 and 比較級

というわけで，以降の文は下のような感じでいかがでしょうか？

Now that there are so many books, there is no doubt that encountering a book of real value is getting more and more difficult.
