1. with:が前置詞で、together は副詞、というのが根本的な違いです。

「彼と一緒に」なら、 with him

「一緒に行く」なら、go together　（副詞は動詞を修飾します）

「彼と一緒に行く」なら、go together with him

2.with の後には目的格が来ます。だからhim なのです。

togetherは副詞なのでhimとはつながりません。

together with himとかwith him togetherならいいと思います。
