以下に「～の割合で」という意味で「at the/a rate of」というフレーズが出てきますが、どうして冠詞の使い分けがされているのでしょうか？よろしくお願いします。

rate doubled; it doubled again; and finally it doubled once more. Five hundred thousand years ago

文法に疎い私の話ですから疑ってかかってください。

これは推測に過ぎません。

1. 約100万年前における人類の頭脳の拡張速度は、【at the rate of】1"^3 / 100,000 年 であった。

2. この拡張速度はその後二倍になり、更にまた二倍に速まると、最後にまた２倍に速まった。そして50万年前になると、拡張速度はピークを迎える。その時の数値は、【at a rate of】 10"^3 /100,000 年 であった。

1. で紹介された拡張速度は、その後の経過説明の基準となる値となっています（2倍、4倍、8倍云々）。だから "the" が使われたのではないでしょうか。　2. の数値はいきなり出てきた数値であり、"a" なのだと思います。

The marathon runner, Naoko Takahashi, runs at the rate of 5 km every 15 minutes, and can run 42.195 km in just over 2 hours. However, in the last marathon, she ran the last 5 km at a rate of 5 km per 20 minutes, and disappointingly lost the race.

雰囲気的な問題ですからあまり気にしなくてもよいのですが、最初の「at the rate of」はその間一定値だったので決まった値であり、定冠詞がつきます。

次の「at a rate of」はピークになった時の値ですが、本来どんな値でもありえたかもしれませんが、たまたまそういう値になったということで不定冠詞になります。何らかの理論で予測される値でしたらこちらにも定冠詞をつけるでしょう。
