1 with a number of children among the dead.は付帯状況で、「～し、死者の中には多くの子供がいた」との意訳でよろしいでしょうか？ → いいです。

2はbe toですることになっていたと理解するのですが、不定詞完了なのは「トルコのイスタンブールへの Manas en ルート（航路）で立ち寄る予定であった」と事故前の事柄（過去）を示しているとの理解でよろしいでしょうか？　→　その通りなんですが、to に不定詞完了が続く時は、その事柄がじっさいには起こらなかったことを示します。ご質問の英文で言えばこの飛行機はManasに止まることになっていたが（事故のため）Manasに止まらなかったことを示します。　ご参考までに、これに対し The flight was to stopat Manas　とあれば、その飛行機はManasに止まることになっていた（そして実際に止まった）というように使い分けます。
