It is due in 5 days. これは最も使われている形だと思います。

The due date is five days afterは、何か聞かれたときに答えるときで、”具体的なものの後”と言ったnuance。

The due date is five days laterは、何かの後”5日後に締め切りが来ます。”
The due date is in five daysは、5日たつと締切になります。

The due date will come (be) in five days.でも良いです。
in five daysを使って、現在形isは今話しているときの話で、「5日で締め切りですよ」と少し強調の意味があります。will come, will beは、柔らかくなった表現です。
