How many girls are there in this class?
（このクラスは、何人の少女がいますか。）

を言い換えたい時・・・

How many girls does this class have?でOKらしいんですが、次のではだめなのでしょうか？

How many girls are （they） in this class?

こう考えた根拠はこうです。まず、How many girｌsは置いといて、
このクラスには、少女がいますか、という文を作るんですよね。
だったら、be動詞でも・・・と。

これは、あっているんですか？もしかしたら、当たっていたとしても、（）の部分のtheyはいるんですか？

主語が「このクラスは」なので「How many girls does this class have?」が最もふさわしい。

でも、「this class」のところを「there」に変えることが出来ます。
「there」+be動詞の形なので「does」を「are」に変える。そうすると、正しく言い換えれます。

「How many girls are they in this class?」
意味は一緒です。OKの文と同じく「女子は何人いるの？」と意味になります。
しかし、このつづりだと主語が「they」になっているので主語が「彼女ら」になります。

なので、
「How many girls are there in this class?」 「How many giris does this class have?」
この２つが正解。

a/some/no/many などがついて「（場所に）～がある」

と初登場させる場合は there is/are ～
すでに登場している人・ものの場合は there を用いず，
The/My ～ is/are
Tom/He is

この流れでいくと，How many の場合も there を用いるというのが
日本の学校文法です。

There are seven girls in this class. において，seven が不明だと，
How many girls として前に出し，残りは疑問文の語順で
How many girls are there in this room?

How many girls are in this room? も実際には用いられます。
ただ，they を入れてはよくありません。
「何人の女の子がいますか」
how many girls ＝ in this room
という関係が成り立っていて，さらに they を持ってくることはできません。
