このisに対応する主語はpermitですか
permitはgrantingの目的語になっているのではないですか

英語を学習中の者ですが回答をさせていただきます。

下のように関係代名詞（which）を補って読んだらどうでしょうか。

～ sued the state of Hawaii for granting the TNT Company a permit （which）they say is inconsistent with the state`s conservation laws.

さらに、they say を取り去ります（they say を挿入句と解釈して）。

～ sued the state of Hawaii for granting the TNT Company a permit which is inconsistent with the state`s conservation laws.

この文章はある人の発言を書き起こしたもののようですが、本来はpermitの後にあるべきの主格の関係代名詞that なり whichが抜けたものです。

本来は、・・・・ a permit that they say is inconsistent with ・・・・　です。　この関係代名詞を省略したのは発言者なのか書き起こした人なのかは分りませんがそういうことです。

文章や会話では目的格の関係代名詞はしばしば省略されますが、主格の関係代名詞は普通省略されません。ただし会話においては　例文のように関係代名詞の直後にthey sayのような挿入節があったり、It is him who called police. → It is him called police.のように It is ~　というような形の文の時主格となる関係代名詞が省略されことがあります。
