その後口座にお金を入れたので、支払うことが出来ました。」

上の文を英語にすると
「I tried to pay by the debit card. However, there was no money in the account.
Because money had been put in the account afterwards, it was possible to pay. 」

で意味が通じるでしょうか？

文の主語が定まってないので、かなり読み難い文です。

　特に2行目の文は受動態で表示されており、自分でお金を入れたのか、誰かがお金を入れてくれたのか判りません。　日本語では自分で入れたようなので、能動態の方が文がすっきりしますし、誤解も防げます。　冠詞の a と the の使い分けも少し気になります。

I tried to pay by a debit card but no money was left in a bank account. Since I have made a diposit, the card is ready for payment.

私ならこうしますが、

I couldn't pay by debit card because there was no money in my account.
Afterwards I deposited some money into my account, and then I managed to pay for this.

debit card で支払う　は　冠詞なしで　by debit card と言います。

現金なら　in cash　です
講座にお金を入れるは　deposit into my account, put in my account,
お金がなかったは　お金が足りなかったの方が響きはいいですね　not enough money in my bank account

I tried to pay by a debit card but no money was left in a bank account. Since I have made a diposit, the card is ready for payment.

ただ注文から数時間後に運よく自分の口座に入金出来てすぐにお金が引き落とされていたので、相手は英文の内容はわかっても問題なくお金を受け取っていると思って意味がよくわかってないかもしれません。
こちらが勝手に騒いでただけかもしれません。ありがとうございました。
