  非制限はShe suffers from Mast Cell Activation Syndromeの文を修飾しているとも考えられるのですが、訳を考えてみれば「彼女は免疫システムの稀な障害、Mast Cell Activation Syndromeを患っており、それは彼女の夫の匂いを含むほぼ全てにアレルギーがあることを表している（意味する）」のようなものだと考えるのですが。

the same A as B で「B と同じ A」

この as は such A as B とか、A as ... as B
などでのみ用いられるもので、本来は「～するように」という接続詞です。
今回のように、前置詞的に him 一語がくることもあります。
「彼と同じ部屋」です。
こういう前置詞用法は日本語で「彼と同じ部屋」というのと同じで、
主語 Johanna と彼が同じ（部屋で過ごす）と部屋にかかりつつ、
主語同士が同じと使えます。

which は means の主語になっているわけだから、
先行詞は Mast Cell Activation Syndrome ではなく、
補足にある方が正しいです。

the same room as him

(the) same はasを伴いas以降と同じという意味ですね。
the same room as her husband.と書き換えればもう少し納得がいきますでしょうか？

... , which means... のようなフレーズはよく使われwhichが前述の内容を受けていることがよくあります。
今回の場合は「She suffers from Mast Cell Activation Syndrome」をwhichが受けていると言っていいでしょう。
