ではなく、any questionsですから、複数形でthemでした。
you do not wish to answer themで、目的格代名詞のthemが関係代名詞のthatになり、省略されている、です。

同格のthatではありません。

関係代名詞のthatです。先行詞がany questionsなので、thatが使われます。
後ろがyou do not wish to answer itでこのit(目的格の代名詞)が関係代名詞のthatになり、目的格なので省略されています。

wish to answerは不定詞の名詞用法でwishの目的語で合っています。
want to~と同じに使われています。
