強調構文だと思うのですが。。。

I wonder what it is that is making the noise upstairs.

元々はit is A that is making the noise upstairs.
Aにはたとえばa factoryのような名詞で、それがwhatに変わるということですよね？

whatが前に出てくるのはwonderにつられる、そしてit is whatとは言えないからでしょうか？

強調構文の語順に関する問題です。it is ... that の構文で疑問詞を強調する際には、 “What is it that ... ?” というように疑問詞が文頭に出る語順になります。この法則に沿って問題を考えてみましょう。 “What is making the noise upstairs?” のWhatを強調構文で強調すると “What is it that is making the noise upstairs?” となります。さらに、この問題では What ... upstairs? の部分が、動詞 wonder の目的語になっています。つまり間接疑問文（例：I don’t know what this is.）になっているため what の後ろは肯定文の語順 it is thatとなるわけです。
訳：上の階であの音を立てているのは一体何だろう。

強調構文だと説明する参考書や人もいますが、これはフランス語の疑問文の作り方をそのまま英語にしたものです。

フランス語を勉強した人なら分かると思いますが、
Vous m'aimez.(You love me.)
Est-ce que vous m'aimez?(Do you love me?)
となりますね。
このフランス語の疑問形を英語に直訳すると、
Is it that you love me?
なります。
もうお分かりですね。
英語の「What is making the noise upstairs?」は
フランス語流に
「What is it that is making the noise upstairs?」
と書けるのです。
だから
「I wonder what it is that is making the noise upstairs. 」＝「I wonder what is making the noise upstairs. 」で同じことなんですよ。
以上のことを知っていれば何のことはないと分かりますね。

I wonder what it is で、「あれは何かしら？」と自分自身に問いかけています。

that is making the noise upstairs は、関係代名詞Thatを使ってitを修飾しています。

I wonder what is making the noise upstairs.　だけでも十分です。「何が2階で音をたてているのかしら？」

これを強調構文というのかどうかは文法に詳しくないので分かりませんが。

(1) 原文：　I wonder what it is that is making the noise upstairs.

もともとは、
(2) What is making the noise upstairs?
という疑問文が頭にあると思えばいいですね。それが強調構文として
(3) What is it that is making the noise upstairs?
に変わる。そしてそれに I wonder がつくと
(4) I wonder what it is that is making the noise upstairs.
に変わりますが、この (4) は (1) と同じです。
