と、willの前にカンマが入るのが普通かと思いますが（ですが、ネイティブは本当によくカンマを省略しますよね）

put in...で「（労力などを）つぎ込む」という意味がありますから、

「Zippoの金属製品はどれでも、当社工場に戻されましたら、無料で最上の状態に戻して差し上げます。」
という意味になります。

この「put in」が句動詞として、そういう意味で使われているかというと、そうではないんじゃないかな。

この場合は「put ~ in 状態語句」（~を...の状態にする）という良くあるパターンです。つまり「first class condition」は名詞で「in」という前置詞に対する補部。

「put in」を句動詞とする（＝「in」が副詞であるとする）と「first class condition」を副詞的、あるいは「Any Zippo metal product」の補語として見なければならない。それはちょっと無理がある。

に副詞(adv)だけでなく形容詞(adj)でもありとしてるのでありかなともおもったのですが、

put inに熟語として

：to fix something such as equipment in the place where it will be used and make it ready to use

と言う意味があるとは初めてしりまた。

旦那旦那、この「free of charge」は副詞句ですぜ。

無料'で'ファーストクラスの状態にしますよ。ってことです。
「in the first class condition」 は 「zippo metal product」を修飾しているのではなく、「put」を(そして文を)補完するadverbial complement。「somethingを無料にする」という意味で「put something free of charge」なんて言わないです。
