on the morning も in the morning のように on も in もどちらも普通に使いますが、一応使い分けは次の通りです。

On the morning of the 18th のように on を使う時は「18日の朝」というように特定の朝の場合です。afternoon, night, evening であっても同じことです。

In the morning, I only drink coffee and no breakfast. 「朝はコーヒーを飲むだけで朝食は取らない」のように in を使う時は特定の朝ではなく一般的な朝です。

ただ以上は決まった文法ではなく、そのように言う事が多いというだけのことなのでご質問の3番目の例文のように言うこともあり、そう言ったところで特別おかしいということはありません。
