地質学は詳しくないので文法面で、私の考えを書いておきます。

まず「within one of them＝その中の一つ」のthem が関係代名詞whichになっており、前出のtwo well-defined groupを指すと考えます。２つあるグループのうちの一つは「stable remanent magnetization」がthe other set(=the other group)のそれ(=stable remanent magnetization)とは反対方向に働いている、という意味だと解釈します。意訳になりますが、

（頭略）2つの明確な違いを持つグループが浮かび上がってくる。つまり、それらのstable remanent magnetizationは反対方向に作用しているのである。
