「(A)と(B)を比較する」というのは２つあります。

１）compare (A) with (B)
２）compare (A) to (B) ---- ただし２）には「(A)を(B)に例える」という意味もあります。

参考URLにもあるとおり、「[・・・]の間で<・・・>を比較する」という意味で以下の用法。
３）compare <the temperatures> between [the cities]
「各都市の間で気温を比べる」というような使い方です。

これらの公式に従うと、上の日本文
「我々は1 Lのペットボトルと500 mLのペットボトルから得られた砂糖の比較を行った。」の英訳は

** "that"を"those"に変えれば正しいです。
